I had the same problem. I fixed it by using flash.net.registerClassAlias() for all custom objects passing between swfs through LocalConnection.

What I did was: I serialized my custom object into a ByteArray (using ByteArray.writeObject()), then I chunked it up into sections smaller than 40KB. On the other swf I rebuild the byte array from the incoming sections, then I deserialize my custom object  (using ByteArray.readObject()).  By using flash.net.registerClassAlias() for all custom objects traveling in this manner, I get properly rebuilt custom objects over 40KB passing through LocalConnection.
